I have had problems with mixed itineraries and my AA number on the booking. It may be something to do with a problem that the systems seem to have with Advanced Passenger Information transfers. You can get it right on AA.com but have to call BA to fix BA.com. On my last trip with my BAEC number on the reservation I didn't have a problem checking in with AA.com.
