There should be a VOA facility at JOG.

For your second question, I believe it is not possible. Normally I would grab my luggage in the domestic terminal, go outside the terminal building, and then go upstairs for departure. It is convenient with GA because all their domestic flights use the international terminal at CGK. At the international terminal you need to need to check in as usual (and pay an airport tax) for your next flight.
