I believe you can also buy this discount ticket from the normal ticket counter. I may try it next week.

I agree about Tokyo station being a nightmare but if you are travelling on NEX it takes one hour to Tokyo and the train also stops at Shinagawa, Shibuya, Shinjuku, etc.
