This is true. If you try paying with a Discover card (as I sometimes do if they have a good cash-back or interest-free promotion), you'll find that many foreign airlines just won't take it - even if you book through an agency.
I would tend to think that Amex would be a pretty important card for most airlines, though, given that the card markets itself heavily to business travelers. What was the airline you tried to use it with?
