When I look at Lower Manhattan now in Google Maps, without searching for anything, I see all my gold stars.

Then, when I click on "Transit" I see the colored lines for what I believe are all subway stations. Except: Near the 9/11 Memorial, I see the Bus icon.

1) Am I interpreting that correctly
2) Is there a way to make Google show only bus routes, or the bus routes also?
Depending on how the settings you have (the following is based on google maps in chrome), you will have the bus routes marked in orange, with the bus stops being a small "m" and then the subway stations are capital "M" with the subway lines stopping at the station.
