Speculating - any chance you are on two different tickets? Then they may refuse it, contrary to what other posters say... Having interline agreement does not always mean that there are no other conditions, e.g. single ticket. As an example, there is interline agreement between QF and TG, but QF WILL NOT check through to TG unless it is on single ticket.
Other than one time where i checked in for a TG flight iwth DD staff (domestic airport) I've never been refused and it's always been on 2 tickets.
