September is a common time for typhoons to strike, but you won't necessarily encounter a typhoon, and in any case, both Kyoto and Tokyo are somewhat sheltered by their locations, so that typhoons manifest themselves mostly as heavy rain.

If there are no typhoons, summer can still be terribly hot and humid. However, October and November tend to be pleasant all over Japan.
