funny thing is that I just booked my wife the following and it worked so I'm not sure it has to do with the fact that IST is part of the transit more than once:

Sep 3rd: PDX-IAH-IST-DLM
Sep 10: BJV-IST-LAX
Sep 12: LAX-PDX

The issue is likely the OJ at the stopover. They have to manually price those and not all agents can/will do that. Your wife's has the OJ at destination, so it's an easier itinerary to book.
