I just spoke with AA about my flight and found out that if it is an AA flight but on US ticket stock (code share) you are not eligible for an upgrade. So that is why I can't view an upgrade checkbox. So it looks like I need to make sure all my flights on American are purchased on AA stock not US stock so this doesn't happen to me until they change that requirement.

Upgrades are only available on flights operated and marketed by American Airlines and American Eagle
or codeshare flights marketed by US Airways and operated by American Airlines or American Eagle. Valid upgrade markets include travel within and between the U.S. (including Hawaii) and Canada, Mexico, the Caribbean, the Bahamas and Bermuda, as well as between the U.S. and Central America.
