The best way is to chose which one airline's frequent flyer programme best suits you and accrue all your miles to it (by entering your ff number for that programme into all your bookings).
Which airline is best for you will depend on your flying pattern and what you want to do with the miles you accrue (redemption flights, upgrades, shopping,...)

Based on the second point, am I able to fly on Qatar or on Cathay Pacific and collecting Avios at the same time instead of Qatar miles or Cathay Pacific miles? This is not 100% clear to me so I can be wrong but all I need to pay attention for is to use only one airline's ff number while booking the ticket? So even if I'm booking a ticket on qatarairways.com with Qatar and flying on Qatar, instead of receiving Qmiles, just because I entered my BA ff number I'll receive Avios to my BA account?
