1) I have had super bad experiences at all kinds of (usually good) hotels when checking in late. I think graveyard shifts don't get staffed by the best and brightest ....

2) Does adding your SPG number make any difference ? These kind of third party discount bookings don't usually qualify for SPG, do they ?
