I have a similar problem. Two payments on Monday did not make it to BOA. Checkfreepay could not find my transactions based on the account numbers. Further checking of the reference numbers showed the references were not generated correctly on the receipts (two different receipts showed the same reference number and they ended with :0:0 instead the usual :xxxx:x). I don't think it's Walmart's fault. I know that because I made 2 payments on Monday. One to MasterCard; the other to BofA. They both have the reference number ended with :0:0 but the payment to MasterCard showed up ok Thursday night. So the transactions from Walmart to Checkfreepay went ok. Therefore, I conclude that the problem happened on Checkfreepay's side. I have them started an internal investigation. Who knows how long it would take! In the meantime, I am missing 2k somewhere. Between Walmart and Checkfreepay, there are too many rooms for errors. I guess I will start mailing MO to pay off my CC more often.
