That is absolutely the case, it has been debated here before, and poor Stez has had to miss out on various options in this area too. What it boils down to is that deploying UUAs and GUFs mucks up the ticket structure. If there is "foreign" metal on the booking then BA, rather than taking the risk of various unhappy outcomes - e.g. irrops - simply disallows UUA/GUF/comfort seats/customer recovery upgrades etc if a non BA flight appears on the booking.

The best I can suggest is to split out what you can, and wait for Cathay to perhaps release late availability - which is what they do - with a back up plan involving Air Asia or something if necessary.
