Regrettably this happens once in a while. I am usually looking at AA/BA flights. In such situations, my strategy is to get exact flight numbers and times from ITA, replicate that itinerary at the TA site, and see if the price comes up. If AA.om differs from ITA for AA flights, I'd have to trust AA.com and either buy or move on.
