CX system definitely checks for name consistency. Once the travel agent misspelled my boss name on his ticket and his secretary keep complaining the system don't accept his MPC # until she found that the passenger name is wrong (which she never expected as it's just another flight booking for the boss with the same agent as usual)
As far as I know, the name cross-checking is applied to members of CX(of course) and QF. Not sure about other programs, but there are definitely many out there that CX's system cannot recognize the name of the FF
