Definitely taxi. Zagreb is very fast, but as they have several flights departing early, you might run into a queue at check-in (unless you have status, and can check in at the Business Class desk, or online).
Showing up 45 minutes prior to departure should be enough. I've done 25 minutes, but I'm at ZAG very often, and know my way around. Not that there's much to know, though. If you want to be on the safe side, check in online, be there around 5:30, and that's it. That would mean you want to order a cab for 5 AM.
I can recommend Eko Taxi, they have great service, and are always on time, you can book them at
www.ekotaxi.hr. The taxi ride will cost you around 100-130 HRK.
