Im assuming the Lufthansa agent will see my flight from Vancoucer to SFO and will be tagging my bag all the way to SFO and will issue my boarding passes. It is quite disconcerning to a newbie traveler if they dont see their entire itinerary and are not aware of what is going on.

This is normal -- the LH agent should see everything and tag your bag to SFO. There is a chance though that they may not be able to issue BPs for YVR-SFO so you may have to see a YVR UA gate agent once you land (just ask for BPs at the gate).
