I just logged into TG's Manage My Booking page and successfully changed my seats for flights on TG, SA, & BR which are all part of one Aeroplan award.

Be sure to click on the "modify" button in the "Special Flight Requests" area, not on your seat number link. Clicking on the seat number takes you to a page that shows you the seat map, but does not allow changes.
