I have done this before. In the beginning, I asked the agent to make a reservation for 2. She got all the flights and created one booking. Then I asked her to split the booking into 2 reservations so I could pay using miles from 2 accounts. No problem at all. What she could not do was to use miles from 2 accounts to pay for one single reservation (so it had to be split).
