Amtrak has a Newark Airport station. You just take the Airtrain to the Amtrak station from the terminal. Just watch out if you're going when they're doing maintenance on the Airtrain.

I personally prefer JFK over EWR as well, but if the OP is taking Amtrak right after then I'd do EWR.
