You will 100 percent be able to get into the country with little to no problems. Just be aware that you may be prohibited from leaving. And yes, I'm serious. It is not unusual. While the IDF does not "cart your kid away" anymore, the feeling of limbo is very uncomfortable and yes, impacts tickets, travel arrangement and school schedules.
While mbgg is correct on a certain level, those of us who are Israeli citizens living in North America, have 2 passports and children in this situation might be qualified to advise you. As suggested, resolve this in North America, not Israel.
It is simply paperwork if done up front, and is done hundreds of times a day. It's the other way that you do not want to be even aware of.
