If you're flying on Eagle, you will take a bus. If you're flying on the A321T to/from JFK, you will not take a bus (I believe the A321T uses gates 40 and 42A exclusively). Beyond that, I don't think it's possible to be sure at the time of booking. There are varying levels of risk at different times of day, but I don't think there are any guarantees.
