It's pretty much universally that way. Even if I book an itinerary on United.com, I am given and shown separate partner PNRs for the partner segments. The different PNRs come about because each airline has a different reservation system to load the data into. (IIRC, there are occasionally cases where two airlines use the same reservation system and can share a PNR, but that is not common.)
Because it's all booked on one ticket, you should be fine.
