I believe they sort them by order of request.

Reason I believe this is the case, is I've had flights with a stopover (e.g., 3 months), and then auto-checked in for the onward, and in the meantime, there had been a schedule change (e.g., onward flights moves later by say 5 minutes).

Instead of keying the auto-checkin to the flight (and hence the flight time), at 24 hours out from the original flight time (24:05 from the new flight), I'll get an email that checkin failed because it was too early.
