AFAIK, If you are able to price it on the matrix, Hipmunk will bring it up.

However, you should limit the search to the exact airline/stops/flights and force Hipmunk to your exact desired flights.

Sometimes, especially for ITA matrix it's better to allocate the maximum time for the search to other unknown flights/result. It helps when searching for 3X flights.
