I would hands down select Harlem over Flushing Ave for convenience! My suggestion would be to take the E train to 53rd street/Lexington Avenue and then board a northbound 6 to 125th street and take a cab from there. 125th street has an elevator so that makes bags easier and the area is fine even at night. You can grab a yellow or green cab along 125th street. Also please don't refer to the station as Harlem 125th street as that's a commuter rail station and not a subway station and hence I think caused some confusion.
