If you are both tired and just wish to get to the hotel a little quicker, I would also suggest you consider taking a taxi from JFK. The flat rate is 52 + surcharge (0.50) + toll (5.33) = 57.83 + tip. You can even ask to take the Queensboro/59th St bridge to avoid the toll but some taxi drivers argue against it (it takes them 5 min more to use this route).

Public transportation will be half the cost - Airtrain will be $5@, LIRR (off peak) will be $7@ if you buy at station ($13 on train) and MTA subway/metro will be $2.50 @ = $29 total for two people.

The benefit of taxi - less hassle lugging your luggage, getting to the hotel faster and convenience.

Regardless of your decision, have a great time in NYC.
