In my experience every ticket has a different confirmation #, whether or not they're paid for at the same time. Also do you have A-list, because if you do and your wife doesn't she won't get the nice boarding pass you get. It could also be that a bunch of people checked in between the time you checked in and your wife checked in. In short - nothing nefarious is happening.
