It would have been much easier to just call, ask to be upfared into FC for the fare difference with change fee waived, and you could quote some of the language linked above if they gave you any pushback.
Incidentally, on the call today the supervisor said the link above was for Travel Agents only and that the rule didnt apply to normal fares being upgraded. the reason she eventually waived the fee was that i had been on the phone twice for 1 hour and that due to the various prices I had been wrongly quoted, she wanted to show that AA can do the right thing with their customers.
