I've always presumed it's because they do distinguish between Gluten Free (where cross-contamination is important) and Gluten intolerant. Presumably, they change everything to be on the safe side. I'm always tempted to not put in a special meal as they virtually always have a veggie option, but knowing my luck the one time I don't specify it will be the one time they only have meat options!
My guess over the substitutions was that the system would always select a veggie/gluten free etc. option automatically regardless of whether the normal meal would have been fine. I wouldn't imagine they programmed it to recognise, for example, that a croissant is vegetarian (unless they're using something like lard in theirs!) so there is no need to load in a special vegetarian breakfast.
