I wanted to return here to provide details in case somebody stumbles upon this thread in the future.
In short, I missed my flight. There was heavy fog in Macau and all ferries were delayed by at least 1.5 hours. At first when I arrived at the ferry terminal in Macau, the check-in agent didn't want to give me my boarding pass because of the 2 hour rule. When I pressed, it seems that she might have ultimately done it, but the point became moot because of the weather condition. TurboJet was very helpful as they hurried to get me on the 6:00am ferry to Shun Tak, which was on a rolling delay and did not end up departing until 7:30. Even though it was able to depart, because of the weather, it was forced to sail very slowly so that the typically 1 hour journey became more than 1.5 hours. Took a taxi from Shun Tak to the airport, arrived at the airport around 10:00, obviously too late for my 9:55 departure on NH.
The good news is that the UA agent at HKG (she was awesome, spent more than 30 minutes on the phone on my behalf) was able to rebook me actually on a better flight (direct HKG to SFO rather than through NRT as I was originally scheduled) and even retain my upgrade! So, while stressful, it ended up fine and I did take advantage to enjoy the extra time in Macau, but all of the warnings from cedricgerald and Clipper801 were right on.
