Depends on the airport, but at least in SLC, they did check inside our ski bags. But, it was the standard TSA manual inspection and nothing to do with the Alaska's policy.
Alaska's policy is meant to prevent people from abusing their ski bags as extra check-in luggage, not to prevent what you said. You shouldn't have a problem.
