Just to follow up here, I have made one non-SQ-related change to each of 2 award tickets containing SQ segments — changing class of service on LH flights and changing nothing else about the award tickets. In the most recent case the change was really fast&easy; in the prior case, the change took about 10 minutes on hold.
In neither case did anyone say anything about manual pricing, or SQ being a problem.
