Don't know about Czech Republic and Austria, but as you have a passport with the correct name it should not be a problem. If you're asked about this, just explain it.
Thanks. At least I know that the Prague-Vienna leg of my itinerary is the only one that I booked with "Giuseppe". Every other ticket is "Joseph", so I'll only deal with a problem once, if there is any at all.
