If you take the Shinkansen, you will still need to disembark at Odawara and take the romance car to Hakone Yumoto. Also the Shinkansen only serves Shinagawa and Tokyo station, so you cannot take it from Shinjuku.
The Freepass option is probably the easiest and most economical, since it also covers the train ride from Shinjuku to Hakone and various transport modes in the Hakone area.
