I expect that this will be OK, based on the following:

We had a recent flight that was AA out and AS back. Upon checking in online for AS the site had a place where we could enter FF numbers for each of us. In both cases, it would let us choose program and number. While we both chose AA, it seems it would have let us choose a separate program for each of us, so I surmise that what you want to do will work fine.
