If you are travelling from NRT to Shinjuku and back, N'EX & Suica is definitely the most attractive option. Your return trip between NRT and Shinjuku costs 3,500 yen (instead of 6,220 yen). There is also a one-way Tokyo Direct ticket which costs 1,500 yen for getting into Tokyo (but not for a return trip to NRT).
