You can return your SUICA at any JR East customer window, I believe.
I am assuming you will be taking JR Yamanote line to Hamamatsucho station, that is where you transfer to the HND airport access tram. There is a JR East customer window at Hamamatsucho station. You could probably return your Suica there.

It appears that even though you could use Suica in Kansai (JR West area), Suica is not compatible with the subway/Hankyu/Keihan lines in Kyoto.
For these train lines, you need to use ICOCA in Kyoto. ICOCA is compatible with JR West, can be used also on the ferry to Miyajima and Street Car in Hiroshima.

*ICOCA isn't implemented on the city-bus in Kyoto yet. ICOCA service will start in 2014 but don't know when in 2014 for the bus in Kyoto.
