JetBlue has 5 roundtrips daily between PHL and BOS. Prices vary, but for the days I checked for flights next month, fares were as low as $55 each way. I think that these flights can earn miles on AA (some JetBlue flights do, others don't), but I haven't checked to be sure.
Unfortunately, you cannot earn AA miles on JetBlue flights to PHL. I wouldn't be shocked to see that partnership end completely very soon. At a minimum, I would think that the list of eligible routes will be trimmed to exclude what seem to be several routes that compete with US from BOS.
That being said, I would second the recommendation for B6, as they are a pretty decent airline. Their terminal at BOS isn't the best, but it is improved and if you have a trusted traveler ID, they now participate in Pre, the lack of which was my biggest complaint about B6 for a while.
