We have indeed had trouble with the system and it is much discussed in the pre-merger forum:

The bottom line is that there are all sorts of reasons that the computer will say an upgrade is available when there is actually none for the specific type you're looking for. For example, if a 777 has business to first upgrade space, the website will say a SWU is available even though you are booked in economy and looking for an economy to business upgrade.
