Not in my experience - called up after getting a 2-4-1 and applied it to an existing booking, the Avios were back in my account almost immediately
i think this depends on the agent you get when you call up - some do know how to do this, the majority it would seem, do not...i had a recent LHR>HKG booking where i asked about applying the voucher, they said cancel and rebook and of course the outbound seats didnt drop back into the bucket.
