I had this happen on a flight this week. Airport TA moved me to an earlier flight. I was only hoping for standby because my original fare class wasn't available, but she was able to confirm me in economy. I had used an RPU on the original flight and there was R availability on the new flight, but it didn't clear automatically. I called the premier line and the rep quickly cleared me into F. When my mobile bp updated, there was no longer a seq number and for seat it said "see agent." I went to a kiosk, which showed my seat, but printed a bp that was the same as the mobile bp. Got to the gate and the agent fixed it--he said had to uncheck then recheck me in for the flight--wasn't sure why it happened.
Applying an upgrade after checking in is the reason. This is a huge bug that needs to be fixed as it results in downgrades.
