What A3 can and should do is report the flight number as not eligible for credit on the activity portion of account. They should also respond to emails and faxes asking for credit.
We flew United Express 5354 & 5370. A3 gave us credit for other UA flights in the itinerary, but never even listed these flights in the activity. Not responding at all is not good customer service.
