I have done the same thing as you did; upgrade a flight for miles (lucky me, as it turned out). I got curious when I read your post, so just to check I looked the itinerary up on checkmytrip.com, and I can see it correctly, listing the upgrade instead of the original itinerary on the flight I upgraded. Did you try to check again later? If you did and still didn't see your upgrade correctly in your itinerary, I wouldn't wait too long to give QR a call ...
I however, called QR after I got an email from them confirming the upgrade (which their confirmation email said I had to do), to make sure they issued an upgraded ticket, for which they sent me a new confirmation email. Afterwards, I also used the "manage my booking"-feature on their main website, to get a printout of the new e-ticket itinerary (to bring with me in case of any possible hick-up) and to change my assigned seat to a more suitable one.
