I just booked three RT's for my family at the same time (ie, did a search for 3 adult pax). It gave me three separate PNR's so I'm fairly certain I can change just one of the itineraries. It's been this way for quite some time.
In the past, though, I know you could do multiple bookings on one PNR and that, yeah, that caused problems when trying to change things for just one passenger.
