The flexibility of your underlying ticket is determined by the WT+ fare you paid, not the booking class you're booked in for the short-haul flights. So the fact that you might be booked into Y class, for example, doesn't necessarily mean that that part of the trip is flexible. It can happen that a discount WT+ fare is booked into Y class or B class on the short-haul sectors, but all the sectors are likely still to be only semi-flex, requiring a change fee plus fare difference to change, because those are the rules of the WT+ fare concerned.
The restriction on simply cancelling (or un-upgrading) the Avios upgrade is found in the T&C for upgrading using Avios, not in the underlying fare rules - hence what I said earlier.
