I'd suggest you check these on aa.com, and then call again with a suggested rebooking. Although all airlines are loathe to rebook passengers on a competitor, US and AA are now the same company! The key may be to take CLT out of the problem and focus just on STT-JFO via any routing that works.
I tried this - and they stated (twice now) that they could not rebook me on AA as they are still in the process of merging and are not the same airlines (almost verbatim)

I know that I can fly on AA (I have been doing these flights for 7 years) - problem is that I cannot make a 8am flight out of STT as I am not staying on St Thomas, and need to take a ferry over that doesn't get to StT in time.

I see a $534pp flight on AA ($501 plus charges) that leaves STT in the afternoon (flight we normally take, but the USAir was so much less) - and may take that... effectively costing me $360 more... I may just upgrade to Biz class since only $70pp more as we will each have a checked bag.

Overall - not happy obviously - this is a 2nd time a merger has screwed me (the UA-Cont did as well) - but at least UA pulled thru - USAir offers zilch other than 'sorry'.
