I've booked my TPs runs on AA.com or BA.com once I've got all the flight details I want out of ITA Matrix.

Of course, sometimes you can replicate the fares found on the airline websites and that's when a good TA earns their money. But if it's relatively straightforward, I prefer to book it myself as it gives me greater control over the booking.
