Airline prices are based on origin / destination pricing consideration and routing is a secondary issue. This is what hidden city pricing is all about.
Actually, it won't often be $350. At that point, you can usually get a back to back ticket with a fare break.

This is same orig, same dest, same routing, just about 3 hours time difference, the only difference is the length of the layover. I just want to catch the later first leg with the earlier second leg to cut the layover to 2 hours instead of 5, all legs are shown with different connections as L fares but when I combine the 2 it only shows S.
I guess we will never understand the vaguaries of airline pricing.. maybe I can just book the long layover and try for a SDC.

That's a married segments issue. Do the search again using multi destination.
