Although you don't have an entitlement to check bags all the way through I would say that this will almost definitely happen. Etihad have a close relationship with Alitalia, and they will most likely tag bags through from an Etihad onto an Alitalia flight.

CX in Melbourne once tagged bags for me Melbourne-HKG-FRA-Krakow, using two CX sectors and a LH sector, with all three sectors booked on different tickets. So you almost certainly will be able to do this.

Out of interest, how did you use Qantas FF points to book an Alitalia flight?
